When an alien force eventually called the "Neuroi" attacks Earth around the 1940s, the world is devastated by destruction. However, one man is able to lead the invention of an anti-Neuroi weapon known as the "Striker unit" which augments magical power and also enables flight through two mechanical lower-leg coverings known as a sort of witches "broom." Young witches from around the world are gathered together to fight back in a force known as Strike Witches. The inventor, however, was thought to have been killed during service. The daughter of the inventor leads a relatively normal life except for her untrained and incredible magical power which she hopes to use one day in healing. However, she is suddenly whisked away on a search to see if her father is actually alive. She encounters his invention and the possibility of perhaps using it herself.

It was the year 1939 when the Neuroi appeared. Nobody knows where they came from or what their ultimate agenda is, but the fact remains that their attacks drove people out of their towns and cities.

In order to take arms against them, humanity develops a new anti-Neuroi weapon called the Striker Unit. Using the power of magic to fight against the monsters, this new device enhances and amplifies the power of female magic-wielders. To use this device, young witches from all over the world have been brought together to form an elite task force unit called the 501st Joint Fighter Wing, commonly known as the Strike Witches.

After discovering that Neuroi are capable of communication with humans and making peace with the nest above Gallia the Witches squads are now on a mission to re-establish communication when a sudden attack vanishes the Neuroi; they now discover a new and massive nest that just appeared covering almost all Europe. Ruthless and without mercy it annihilates allied forces along with Witches. Word of the attack reaches Fuso and a support battalion is deployed to rescue the survivors. Among the rescue team is the former Striker captain Mio Sakamoto and the now civilian Yoshika Miyafuji who want to save their dear friends.

In 1945, Yoshika Miyafuji, who lost her witch powers during the Strike Witches' last assignment, has been studying to become a doctor. Shizuka Hattori, one of her cadets in the Imperial Fuso Navy, then arrives to deliver a message: Yoshika is to be transferred for study abroad in Europe.

Her former superior officer Mio Sakamoto and others arranged for Yoshika to study abroad at a medical school in Europe. Yoshika returns to Europe with Shizuka Hattori, who was Sakamoto's student at the naval academy. As Yoshika returns to Europe and new signs of Neuroi emerge, the other former members of the 501st Joint Fighter Wing, who were scattered in various locations, also begin to gather again. A powerful Neuroi then appears before Yoshika and Shizuka.
